There are several options for which way you can point the subwoofer(s) in your trunk, but the best way in most cases is firing toward the rear of the vehicle.
Sound travels in waves, and the deeper the frequency, the longer the wave. This is why tweeters are so directional, and lower range speakers are not.

Another factor that comes into play is the fact that pointing the woofers into the trunk "loads" the woofers, which makes them give more output, just like when a home subwoofer is placed in a corner. Any surface that you can bounce the bass off of usually makes it sound like it is louder, much like putting a tight bend on a water hose will increase the pressure.
Finally, reflecting the bass off of the rear of the vehicle allows you to hear the bass further into the length of the wave, allowing you to hear a deeper portion of the bass from your position in the front of the car.

If you are planning on using more woofers than you can place side by side firing backwards in the vehicle, then placing them on the floor firing up or on the sides of the trunk firing towards each other might be the best option for you. Firing them up towards the bottom of the rear deck and/or trunk lid will still load the woofers, but (depending upon how you design your box) will usually not give you as much bass as firing the woofers towards the rear of the car.

The only time that firing the woofers toward you would be recommended would be if you are building a 'wall of subs' behind you, or if you are putting subwoofers in a truck behind your seat.

* In a truck, not only is this usually your only option, but it also works very well because of the fact that the back of the seat loads the woofers giving you optimal bass for the small amount of cabin space that it has to work with.
* In the case of building a sub wall, the amount of bass you get will be determined solely on how much power you are using, how many woofers you are using, and the size of the individual enclosures. You will be able to hear the movement of the woofer cones, but you will have so much bass firing right at the back of your head that it won't really matter.
